We are not supposed to lead the prayer in mosque without the permission of the assigned Imam, what if we have missed the congregation and want to start a new congregation, do we still require the permission from the assigned Imam?

This ruling applies to the first and original congregation (jama'ah) only. It does not apply to latecomers. Therefore, if you come late you will not require the Imam's permission to start a second congregation.
